Pucci counts in prime numbers whenever he is stressed out to help him calm down, which explains why he was randomly counting when Weather had him down.
Perla's death was a reference to Romeo and Juliet, where Romeo dies after seeing Juliet "dead" then kills himself, Juliet finds out and does the same later, just like Weather.
The prime number counting is just something pucci does to calm himself down, because he was scared. Its actually a real phenomena that some people with autism or OCD do, the indivisibility brings comfort to people
At the end part it was shown that Pucci had a Disc inside Versus to create the past memories of him killing Weather while Pucci also used his illusion based abilities to disguise Versace as him
You thought you were getting a new antagonist… but it was me! DIO!
The car crash created an opening for Pucci to kill Weather. He then uses a disc to command Versus to activate Underwold. Pucci then escapes while the group sees the memory of what happened as a distraction. All of this buys Pucci the time he needed to escape.

It’s really nice to hear you guys comprehend things so well considering Dio was the first character created for the story and the Jojo identity is what was created as his antithesis. It’s not about a singular hero defeating multiple bad guys, it’s about a singular bad guy foiled by multiple heroes
Remember that Pucci's whitesnake can create hallucinations, he did it against Jotaro and Jolyne in the prison, then did it again to get the green baby from Jolyne
That bit at the end was basically pucci forcing versus to use his stand to unearth memories

Pucci has 3 abilities creating illusions, taking out someones disc and mind control.
He mind controlled Versus to stand there and used his illusion ability to make Versus look like Pucci.
Whitesnake's abilities arent well explained in the actual story so most of the times when he pulls off what he does it can come off as really confusing or out of nowhere.
