Yeah…this game does that. Really really bogs down the overall experience to the point where I would not recommend this game without specifying that this happens and isn’t exactly treated with tact.

As much as the scenes with Monaca are disturbing, they REALLY help to make her a very effective villain. She really knows how to mess with people. Like the way she triggers Kotoko's trauma or the way she manipulates Nagisa's feelings of love towards her and his need for validation to make her do what she wants. If you pay attention, Nagisa is always talking about how he needs to meet everyone's expectations. So Monaca saying that she expected nothing of him and that he's worthless really affects him because his father pretty much used him as a lab rat and even the despite all that he went through to fulfill the expectations put on him he (still) was considered a "failed" experiment.
By the way, I'm glad you noticed the difference in the walking/run animations.They're indeed a way to show Komaru's new found determination. Her voice also gets a bit deeper, which was an intentional decision from her VA to show Komaru's character development. This game has a few little details like that I really appreciate a lot.
